For some reason I stopped getting emails for the threads I suscribed to. I checked my control panel and all the ticks in boxes had been removed.

I definately haven't done this. Is there some sort of problem that could've caused it or have I been hacked?

I'd reset your options as you require and see what happens.

My own thread subscriptions work, but I don't get every email notification for some reason.

No problem, I suddenly felt as lonely as Osama Bin Laden when the email notifications stopped ringing.

While we're talking emails, I've not been getting all my notifications of PMs. Some of them arrive, but there doesn't seem to be a pattern as to which do and which don't.
