He is mentioned after that in the first two books in the Dark War series. However, he seemed to have disappeared after William died, so Pug mentions that he misses him

Yep, nothing is said about him in Conclave and beyond. I have a sneaky feeling he is in the Dasati homeworld with Macros or Feist has totally forgotten

Gathais fate is starting to niggle me now

I've typed him in two search engines and nothing comes up about where he goes. He definitely isn't in the books as i have just read them again. I believe he might have gone looking for him as he was the agent of Sarig after all and Macros' laundry man. Or he could be on some mission for the Conclave?

Last time I remember him was at the end of Shards of a Broken Crown, when Pug and the rest of his merry band were forming the Conclave. He could have gone anywhere

I've got a fairly bad idea but all the same... what happens if Gathis was Varen? One of his kind, rescued by Macros then disappears after Serpentwar. Varen suddenly shows up and knew why to attack Sorcerers Island.

Or have i just posted the worst idea in the world?

Actually I think gathis was the last of a a race of Goblin-like creatures ( similar to the relationship between the Eledhel and the Moredhel) who worshipped Sarig. He worked with Macros because he was an agent/tool/avatar of Sarig. At the end of the serpentwar he helps form the conclave of shadows as a group of agents who will carry out the work of Sarig and fight on behalf of the 'good' gods. Don't have a clue what became of him, except that I presumed he would helpl council Pug etc, and possibly teach others his arts, rather like the firesinger thing did to Robert de Lysle.

I've a feeling his home world is mentioned somewhere as being destroyed though so doubt he can return there. Perhaps he's just hidden away somewhere in the bowels of the conclave carrying out some research or just being him.

More than likely. Macros has gone from Midkemia, so Gathis isn't a main character anymore: Feist doesn't need him anymore at the moment. Could he be in the Castle?
